For the bolt that go into the water passages on the head and intake manifold. Would I be better off using teflon Pipe Dope, or a High Temp RTV silicone?

Take a wire wheel to them if you are re-using the bolts, then use teflon paste.

Yes, or go to a GM dealer, they sell their own version of loctite PST (pipe sealant w/ teflon)
