I just pulled the water pump and the bolts dont seem to be the "right" ones. How much should the threads stick out? I have about 9 or so (1/2 inch)

Three full threads of engagement(three turns) is often mentioned as all that's necessary for noncritical applications.

A good rule of thumb is that you should have treaded in a depth that's AT LEAST the diameter of the bolt.
