I think I figured out my wiring to upgrade to a new three wire, but I still have one wire that I don't know what it is for. It is the brown 20gauge that runs from the bulk head connector to the #4 pin on the old voltage regulator. Is this for the warning light or what? Any help.

Yes, it goes to the light/guage (I had to look it up myself last weekend!)
